When the client update to the new version 6.0.0.245, the backup plan is empty, when i created a new plan, all the files are uploading how the first time. Therefore, is the space in cloud are duplicity. We need a solution for this.

Most likely you changed your company name recently under settings > general and only now updated the software on your machines, resulting in changing on the configuration folder.
The old plans should be in the old settings folder(C:\Programdata\%your companyname%), simply copying the .cbb files to C:\Programdata\Online Backup should resolve the problem.
You can send us the diagnostic logs from the software for further investigation via tools > diagnostic menu.
